According to your destination and budgets, there're several options. As you guess, taking taxi or renting a car are faster options; but we want to introduce other channels. First of all, please don't forget to ask your hotel, if they've free airport transfer service, or not...
1) Public Buses
IETT (İstanbul Electric Tram and Tünel Company) provides four different bus schedules. H-1, H-2, H-3, and H-4 work between airport and different locations.
H-1 (Mahmutbey) : If you'd like to use M3 Metro (Kirazli - Olimpiyat - Basaksehir), you can get in H-1. Then, you can change the metro at the final station, and you can use M3 that works between Kirazli and Yenikapi.
H-2 (Mecidiyekoy) : If you'll use a metrobus, H-2 arrives to Mecidiyekoy metrobus station. You should also prefer the line, if you'll go to Sisli.
H-3 (Halkali) : If you want to go Asian (Anatolian) side, you can go to Halkali with H-3. In Halkali, you've to get in Marmaray that goes to Sirkeci, Uskudar, Kartal, Pendik, and finally Gebze.
H-4 (Ataturk Airport) : If you need to go Ataturk Airport, H-4 works between 6:00 and 22:00. It is a fast option because it's a kind of express line and not stop every bus station.
2) Private Buses
There're 19 different lines. Their numbers are IST - 1, IST - 2, and finally IST - 19. If you'll go TUYAP, Esenler Intercity Bus Terminal, Bakirkoy Sea Bus Port, Besiktas, Kadikoy, Taksim, or another location, you can prefer them. They're faster than public buses, but more expensive.
3) Metro
The construction of the metro (subway) hasn't finished yet. Probably its line number will be M11 and it'll work between Gayrettepe and Halkali. At the first step, it'll work between the airport and Gayrettepe, then it'll be extended to Halkali.
